As mentioned in the VF-154 build I am doing along side this one, I fitted an Aries cockpit and encountered the same fitment issues. I shall definitely remember these problems in my next build.
After completing major assembly, the various parts were given a coat of Humbrol #129 (FS*6440), a couple of coats of Klear and then the decals applied. I encountered a slight wrinkling of the red tail tips, but it is barely visible.
Next step will be further Klear coats to seal the decals prior to the Oil wash.
